Hmm... It's been a really long time since I've gone but there's another Japanese bookstore that carries used books called Book-Off. And I've never been there but I've heard friends mention Image Anime. Maybe, Nintendo World if you're into video games? All of those are near midtown. And you could try Forbidden Planet (haven't been there for a very long time either) but that's farther downtown, near Union Square.
